Not sure about Cape Cod but save time for Boston Harbor as well as walking the Beacon Hill and Back Bay neighborhoods. Boston has some great neighborhoods if you venture out. Red Sox game is a must of course.

The Cape gets crowded on weekends during summer.
We booked a place in late June on Hyannis back in December with plans to check out Nantucket and Martha's Vineyard.
From the Cape you could always hit Martha's Vineyard, ferry ride day trip.
A better day trip from Boston with limited time would be either to Newport Rhode Island or up to coastal Maine. Both are not that far away.
