I am not sure about my favorite but Walt's "its complicated" speech in the "Fly" episode is great. I think Cranston's performance in BB is better than any I've seen on a TV series and that scene really stands out to me as one of his best.

I have never seen a better moment of television than the Garage scene with Hank and Walt. The depth of character and acting in that scene is one for the books.

I have to agree with the consensus here...the scenes that are some of my favorites include the endings of Half Measure and Full Measure...major WTF moments. And that scene with Gus in Box Cutter scared the shite out of me.
ETA: Oh and these scenes.
