New York Weekend Trip with the Family

Heading to NYC this Friday and returning monday with the wife, 7 year old and 5 year old. Quick trip to visit a friend. We're staying in the financial district.
Weather looking iffy for Saturday, but nice Friday and Sunday.
What would you try to squeeze in in 2.5 days? May need indoor activities for Saturday due to rain.
Things we've thought about:
Statue of Liberty ferry ride (Friday), Natural science museum, Timesquare (hit all the kid relevant stores), central park.

The 9/11 museum was memorable for me, also really enjoyed Top of 30 Rock. There's a little restaurant and bar up there soy you can hang out

I think I’d skip 9/11 museum with kids this small. They really can’t appreciate or contextualize it . That’s an adults only type of place maybe next time they’re up there

Times Square
Central Park
Empire State Building
Top of the Rock
Grand Central Station
9/11 Museum
Wicked
Spy Games (take a look at this....my kids loved it and we added it just because of a rain day)
Food
Peter Luger, Ray's Pizza, Katz Deli, Liberty Bagels, Jacob's Pickles, Ellen's Stardust Diner

With kids buy the express passes if available for anything you do. It's worth it being able to skip the line especially if you're trying to do a lot in a short amount of time.
Natural science museum - Go early, as it gets crowded quick.

Check out a play
Bronx Zoo
Rockefeller Center / Top of the Rock
Empire State Building
Picnic/Exploring in Central Park
Tour Madison Square Garden or the MLB Stadiums
