Legit question...
Crossed my mind too.
All the military pundits seemed to think a cannon shot would be the best bet. Suggesting the balloon would be punctured and lose its lift from the helium or hydrogen. This would then allow the balloon to drift towards the surface.
Back to the reported ordinance used, AIM-9X.
This is the latest version of the Sidewinder SRAAM.
Depending on the exact model used, it could have guided on to target by datalink, therefore not just relying on IR/heatseeking.

Shoot it down in Montana and the wind blows whatever is in it, East. Considering it was 12 miles up, that substance would spread over a massive area. Shoot it down in the ocean, and it goes out to sea... Proves my point further.
